What are the shape of these scabs? Are they round? Could be ringworm! If so, it's not that big of a deal - medicated ointment and baths with a special shampoo will get rid of it if that's what it is. We got two kittens from the animal shelter last Spring and didn't realize they had ringworm until at least a month later. Well, Tatum (our Yorkie) and Stormie (our Aust. Shepherd) ended up with a couple spots. Boy that was fun! (not!) We had to bathe both kittens and both dogs every 3 days for weeks with this special shampoo. It does kinda sound more like an allergy problem though if he was scratching his ears. I've never seen the mites that the others have suggested so I'm not sure about those but ringworm could be a possibility too. Good luck!
