You gotta let them cry in the crate overnight and not go to them. My Cookie gave such a sad cry the first night and I so badly wanted to pull her out to lay with me, but it's a horrible idea since she was so small and since my bed is 2 1/2 feet off the ground. So I let her cry and bark herself to sleep all night and she never did it again once she realized she would not get my attention with it. She was 14 weeks the day I got her though. YMMV at 9 weeks.
