She is only scratching up there when the topknot is in? And you are sure it's not too tight?
What are you using to put her hair up in? A band? A scruncii?
If it isn't anything she could be allergic to and it is only happening when the hair is up, I think it will just take time for her to get used to it. Maybe try it on the weekends for an hour or 2 and take it out..then an hour or two later that day..then out..etc.
