Most likely she's pregnant. You saw the male in your backyard so he was able to get to her. You should never leave a bitch in heat outside alone, no matter what type of fence you have. A male can do amazing things to get to a female, and it only take a couple minutes. You can spay her now before she gets any further along in the pregnancy. Whelping and raising a litter is not easy...
