Are you using a metal grooming comb that gets right down to the skin when you comb him? I guess I don' understand his fur being different at the roots. He still has his puppy coat and it should not be changing for a while yet. If he is tangling at the skin level you may need to use a better conditioning shampoo and conditioner. I have found that all natural products are much better for the Yorkie type of hair. The sulfates in the regular shampoos are just too harsh.

Do you use a conditioning spray when you comb him? That can be a big help in keeping the fur easier to comb through and for getting out tangles as you groom.

It sounds like your pup may have a different sort of coat than your other dog. He won't start getting his adult coat for a few months yet so it's hard to say what you will end up with. If he has a cotton coat he will surely need more conditioning than a silky coat would. Make sure you comb him at least twice a day so you can train him to accept the daily grooming he is going to need all his life.
