Did the vet do a fecal exam on the puppy? If so you may want to try it again. Sometimes it is hard to get enough of a sample from a puppy that has diarrhea. Try taking a fresh sample in for them to check.

Since he has diarrhea right now I would be hesitant to change his food until he is over this issue. Even a slow change of diet can be harsh on a sick puppy's digestive system.

Do you feel comfortable with this vet? I can't imagine a vet that let's a small puppy like that go that long with chronic diarrhea.
