Hello and welcome to YT. Yes, it is very common for Yorkies to retain baby teeth and not uncommon at all for your vet to pull them while they perform a spay or neuter procedure. When Jack was neutered 3 years ago, they pulled 6 baby teeth and our little Izzy was spayed last week and she had 6 baby teeth pulled and her nails trimmed since she's a wiggle worm and doesn't like me trimming her nails.
I completely understand your being nervous about your little one undergoing a spay, but she should be just fine. I think it hurts us more than them. Izzy was back to her normal self after just a couple of days. Good luck with everything!
