I got my two Yorkies after they were a year old, and they have always had free roam. They mostly go outside with close supervision, but, like GuinnessStout said, sometimes the rain in FL is incessant. I have put them in their raincoats, carried them one at a time outside, and walked around holding MY umbrella over THEIR heads while walking in the rain and getting soaked myself and still had them refuse because their feet were...ewwww...getting wet. lol But, that's okay because I also have a few 'emergency' puddle pads down for them, too.
A puppy will be different because their bodies are immature and they just cannot wait very long when they are young, so, containment of some kind...ex-pen, etc...with pads is likely going to be essential. His/her crate should be a 'safe' place where s/he is comfortable and 'wants' to be, so putting the crate in the containment area would be fine...but I'd separate the potty space from it.
