I, personally, would train the pup to go only in one specific spot. Praise like crazy when they potty in the correct place, reprimand with a stern "NO!" when you catch them going potty in the wrong place. Keep "reminding" her of where she should go for potty- when you are in a different room bring her in to her pads and tell her to potty, if she does, reward her. She'll figure out quickly that she can leave the room she is in to go to the pads to potty. As for the rugs, you'll probably need new ones once you know that she can be trusted not to potty on them but I wouldn't get rid of them completely right now because how else is she supposed to learn that she can't use them for potty breaks? That's me, though. I don't completely remove a potential problem, I use it as a training tool.
