I'm not saying this is the answer, but my best friend used to have a husky mix dog that was terrified of thunder. It stemmed from being really close to a lightning strike.
After trying all sorts of things, what finally worked for the dog was...benadryl. Seriously, if she knew a storm was coming (which the do quite often here in Alabama), she would give him the right dosage of benadryl for his weight and it would keep him calm during the storm.
