I would neuter him and put on belly bands..they can be worn all day..be sure to change the inside min pad and you can put baby powder on him if his belly is damp.
BUT...and it is BIG but..he will never stop marking as long as he smells where he has already marked..since she had pergo etc she should have no trouble getting the urine smell out...he must be peeing on something else if the house smells like urine. Check throw rugs, furniture, long drapes, bedspreads...baseboard areas too. Remove the smell, neuter, use a belly band until he improves and things should be 100% better..but to just neuter and expect him to stop probably won't happen.
