Yes, the smell of urine, etc will make it harder to housetrain; I'm not going to lie.
We moved into a house that had a prior dog that had peed everywhere and it was really hard to housetrain on those carpets.
I took them out and put in hardwood floors. New carpet might be the solution if you prefer carpet but you will probably need padding as well.
