If this were an issue that was long standing I guess i would not be too concerned if it had already been well checked out by a reputable vet. However, since this is a fairly new thing for your little fella I would advise a visit to the vet. There is a reason for him not digesting his food and I doubt that it is because he is eating too fast since he is free fed and it has not been a problem before this. Many times a dog will be able to compensate at first when an issue first starts but if it continues the body starts to decompensate and then it can become serious. I hope this gets resolved soon.
