Toki went through the same thing and we ended up getting her upper canines pulled in a separate surgery (I do kind of regret not waiting to get her spayed so that the teeth could be pulled at the same time). Her lower canines eventually came out on their own although it was much, much later than her other ones coming out. Initially our vet said we could wait until her first dental to get her baby canines pulled since they weren't inflammed or messing up her bite but her upper baby canines and adult canines were so snug together that food started getting trapped between them. Even with daily brushing, it was difficult to keep her teeth free of stuff that she chewed on so we eventually ended up scheduling them to be removed.
Definitely ask your vet what they recommend but if your pup has any kind of pain or inflammation near the gums, they need to come out as soon as possible.
