The next best thing I have tried with my other puppies (all larger than Yorkie) is crate training and taking the puppy to the spot you wish them to use and saying, "go pee pee," or whatever, when you first let her out. Then, praising the puppy when she does it there. I immediately flush the poops, but I leave the pee pads down until he has about 7 pee pees (his typical amount for a day) on the two small pee pads I use (got them at a garage sale and will get larger ones when I have to buy them from the store). We actually let our puppy choose the spot he wanted to poop on, and put the pee pads there, gradually moving them outside to the back porch (still enclosed, but in an area out of the pathway, etc). He has made the transition well. I would not let Kipper have free run of the house until he proved he would reliably run for his pee pads when he had to go. It sounds like your Emy is still pretty immature about knowing when she has to go, hence the pooping on the run. Kipper always ran circles before he had to go and he also squats when he needs to pee, so it was pretty easy for me to tell what he had in mind. Be patient. I am sure Emy will soon get the idea. I am happy we have puppies the same age. Perhaps we can share more of similar situations as they get older and go through the puppy stage.
