Sophie Kate has traveled by plane with us a few times, always in the cabin under the seat.
I also always try to get her to potty before we go in the airport and only give her food and water if I feel it is really necessary. Most airports have an area to exercise your dog, make sure you research your layover airports (Atlanta airport has a small dog park very close to ground transportation, very nice but a little loud).
Also most the times I get a really nice Flight Attendant who will let me take her out of the bag once we take off.
