Has anyone here on YT had a puppy not do well with isoflurane but then had the rabies vaccine with no adverse reactions?

You could always cancel the appointment and reschedule it 3-4 weeks later, just to give her more time to recover between challenges to her system.
Also you could ask the vet to give half the Rabies as a test to see if she'll have an allergic reaction, rather than injecting the whole thing at once. If no reaction, give her the other half. She make get stuck twice, but that is minor compared to an allergic reaction.
