You are being such a good new mommy (or daddy). I shave my girls bellies a little to keep it clean. You shouldn't need to wipe every time he goes pee pee or poop (unless some poop gets visibly stuck in the hair). But it won't harm him if you do. I know people here talk about "leaving a pee string" on their males so that the pee is directed downwards to the ground instead of towards their body.

Mine luckily have never- Knock on wood- had problems with there anal glands. Your vet or a groomer should be able to show you how to properly empty them if they need it done.
