Well she should very much still be with her mommy until 12 weeks so the crying is her not wanting to be alone and scared more then likely. I would make sure to give her a treat as well when she goes potty where you want her too. Potty training is tough and takes a lot of hard work but if you work at it she will get it eventually. I worry about her being alone for that long because small breed puppies are at a high risk for hypoglycemia and if she throws up her food from crying when your gone and is using a bunch of energy crying she could have a hypoglycemic episode and if no one is there it could result in death.
