Often a black or dark spot on the bone on X-ray can represent a lytic lesion from tumor or other destructive process. I think osteomyelitis in bone can appear dark also. I would definitely seek a second opinion and get some real diagnostics going to see what is causing the problem that is causing your dog this distress and pain. Maybe it is just an artifact and another set of x-rays can give better news.
