Im pretty sure that the tracking paper is for when you use the wheel. The Pen in for marking your darts/whatever directly on the fabric. Both will wash out, but like mky said read the directions for heat setting.
But again its been over 25yrs since I took sewing class. Things have sure changed with all this new technology.
