You have to remember everything is new to him and he probably misses his siblings and mom. The first few weeks with Callie were the same way but soon she only wanted to get up once a night and then at 6am for the day. Now she is 4 and will sleep until 11am. Moving the crate into your room is a good thing to do because he went from sleeping with his siblings and mom to well nothing and not even being able to see anyone could be scary. He isn't going to hurt himself by just crying so when he is doing it after you already took him to the potty ignore him because if you talk to him or take him out he will whine every time because it makes things happen.
