Keep the litterbox where puppy can't get to it. Baby gate off the room with the litterbox.
You could also try getting a different litter box. I use the mega rectangle one (I have 2 large Maine coon cats) and when I have puppies turn the boxes so the shorter side is facing the wall so the walls are too high for yorkie puppy to get too.
