I've never had to deal with something exactly like this, but I used to live with my cousin. Sometimes he'd get home late and Baby would hear him open the door and come up the stairs. Well she would start barking like crazy. I'd yell at her and say: Hey! It's Matty! Go lie down. Eventually, she learned she didn't need to protect me. Maybe you need to associate a phrase like: It's Daddy, or something. That way he knows it's okay.
