I have to agree you need to purchace a crate or maybe a pen that he can be closer to you. These little ones get very attached and I am sure he feels very alone at night. If he uses papers you could put him in your bedroom and shut the door. Just make sure its puppy safe no cords to chew on. Yorkies love being close to their people.
