the reason he is crying is because he is alone in the kitchen, when my dog parents take their puppies home at 12 weeks that is the first thing I tell them, you need a crate and the baby has to go in your room, NOT in the kitchen, laundry room or bathroom..
crate him and bring him to your room, and like someone said make sure you bring him potty a few times before putting him to bed and no water while he is in the crate..
