Just a thought - do you used washable pee pads or disposable ones.
I always used the disposable ones, then tried to move to the washable ones - she started peeing on all of the rugs I the house. I don't think she could distinquish between the washable pads and the rugs. Put her back on the disposable pads and al was well.
