The pottying in the crate could be more stress than actually not being able to hold it. Some other things you might try if you have not already, maybe a radio with some soft soothing music at night time. It helps to block some of the quiet noises of night time that can be scary since there is usually tv and other noises during the day. Rudy and Sophie are "close" but can they see eachother while in their separate crates? You can try putting the crates so the front doors can actually see eachother, like facing one another. Are the crates in a room where they normally get to be when they are not being crated? Just some ideas. It will get better. I forgot to say, congrats on your new baby!
