Sad Help with rescue pup

We adopted 3 months ago an 8 month old male neutered at the time he weighed just 3 lbs. He is a little guy. His previous owners did nothing with him, no [COLOR=green !important][COLOR=green !important]training[/COLOR][/COLOR], no potty training etc. We have for the most part got the house breaking part down and he is learning to stay in his crate without much feedback.
Our problem is that he stays in his crate during the day and uses the bathroom in it. We have tried to section off his crate to only a small portion as I have been told helps, we have limited his water and food intake at night. We have tried most techniques and yet he still will pee in his crate, on his bedding or out the side. It is like he has no idea not to use the bathroom where he sleeps.
We are at a loss at this point, I am afraid he has always been locked up in a crate and has just learned to use it and now that he is almost a year I am not sure how to get him to think and do things differently.
Any advise would be helpful, Thanks.
