How long ago was she vaccinated? If it was within the month, her immune system may be working overtime. Once the vaccines are done (30 days), then her body can really fight off the bugs. Bordetella is hard to get rid of too... seems like it hangs around forever... months anyway.

If she wasn't vaccinated within the month, then the culture will probably be needed. A Culure and sensitivity will tell exactly what drug to use to kill the germ.

Did your vet nebulize her with anything? The nebulizer puts the drug into a mist and the pup will inhale it, getting it directly into the lung. When my old pup had pneumonia, the vet did IVs and nebulized him with three different antibiotics at the same time.
