Question Nature's Miracle

We're about to move out and our apartment had a minor doggy smell to it. My husband saturated the carpet with Nature's Miracle then used our Rug Doctor to extract the excess. He said he could tell it pulled up a lot of stuff - more so than any other thing we've used. It smelled better in the house yesterday right after he used it, but by early morning and especially by the time we got off of work this morning the house smells HORRIBLE. It smells like musky ammonia. From what I've read it seems like this is normalish? Like the enzymes are breaking down the bacteria or something and I read that after it dries, the carpet won't smell any more. I don't know what to do now... I bought a second bottle but don't know if I should try to air out the place and put a fan to dry the area quicker or to go over it again with the second bottle then air it out? Or maybe lift up the carpet and clean the padding with it? Any ideas?
