We had an issue with Norman barking in his crate at night b/c he had spent some time in our bed. He was also gettin up way too early in the morning for snuggles in bed. We moved his crate to the basement for a bit and let him bark - it was painful for us but after a few nights he stopped. Now he runs into his crate and doesn't 'say' a word until morning.
You will need to decide if it's okay to have your pup in your bed/room or not. If the answer is 'not' then a bit of tough love could sort things out...even though it is painful for us to hear.
