You analyzed the situation very well. You also answered what could be done. The question is: Do you want him in your bed or not ? If no, ignore barking for a few nights.
It will help if he is really tired at bed time.There is nothing wrong with him sleeping in his safe crate. I have 4 Yorkies and only Gracie sleeps with me and that was my decision. Best wishes, and happy thoughts Teresa
