I'm sorry you are going through this.

Did the emergency vet do bloodwork and have you followed up with your regular vet? I would make sure basic lab tests were done first.

Has she been spayed?

How much food are you feeding in a day and how is it being divided among meal times? You indicated you are feeding every 2 hours. If Carly is getting a tiny bit of food every 2 hours and not having any regular meals, that may also be causing a problem. It is a balancing act keeping blood sugar where it should be and keeping the digestive system/metabolism fueled. Many pups cannot go too long without food or they will vomit yellow bile, or have a hypoglycemic attack. On the other hand, keeping the body's systems working non-stop to process and metabolize food is also not good.

Does the vomiting normally occur between midnight and 9 am?

Is she getting anything else to eat or chew other than her prescription diet? If so, hold all other food, treats, chews.

Definitely follow up with your regular vet.
