Don't try to train anything else for a couple days. Just click and treat! Click and treat! Click and treat! That will give her the idea that the sound of the clicker is a GOOD thing! Once she gets that, then move to obedience training.
If she is scared of the sound of the clicker, check to see if your clicker adjusts in volume. Mine has 3 separate settings for soft click, louder, and loudest. I set it soft to start, and it's plenty loud. If yours does not have an adjustment, you might want to wrap something around it to muffle the sound.
