This was my biggest problem with Gizmo. He did this because he was from a BYB/Puppymill and because he had major major seperation anxiety. We ended up getting him a smaller crate with the divider, used a belly band, and basically threw one of my or my husbands worn shirt in there when I would put him in there.
Also, take little trips when putting them in there. Example, go get ice cream one night so he's in ther for only 20 minutes or so, when you come back and he's clean, make like a huge deal out of it. Keep extending the time frame.
One of the problems with young puppies is that they panic and haven't built that trust that you, Momma, are going to be coming back. Which definately doesn't help with a belly being upset.
