Default Air Travel

We'll be bringing Chocolat (our new 15 week old Yorkie) back from Puerto Rico to Maine - non-stop. This is a 4 hr plus trip. We have a soft airline-approved carry-on kennel - but, aside from that, are there any suggestions to make the trip go smoothly??? What about excessive yapping or barking??? Should we place a potty sheet in the kennel??? Currently we have aisle seats - but I'm beginning to think we should take a window and center seat in order to keep the kennel to the side of the fuselage. We know about the required papers, and we've already made the required reservation - but this will be the first time we've travelled with a puppy. Is there any restrictions on taking the puppy out of the kennel while travelling??? All suggestions will be sincerely appreciated!
