Like all things just because something can be done/is done...doesn't mean it should be done. So I'd go with whatever your vet says. Right, wrong, or somewhere in the middle what else do you have to go on?
I support microchipping as it at least ups your odds of getting back your dog should it get lost, which may (or may not) be worth (to you) any potential risks.
I think it's like everything...you weigh the odds, make your decision, and get on with life. What will be will be. It's like I'm of the generation that always got their kids vaccinated, but withheld the Pertussis due to the concerns of negative outcomes thought to be associated with it at the time. A person plays the odds, none of my kids got pertussis, it all worked out. I'm guessing my dogs due to being closely supervised won't get lost...but "what if" ----?
Regarding not microchipping small ones. They felt my Yorkie was too skinny...not that she was so small (4 #) - they said it works better when they have at least a little (normal amt) fat to inject into, and less painful for them. I intend to have her microchipped at some point. All the others are microchipped.
