My little guy does the same thing with one of our cats. If he even gets a glimpse of her....he is barking his head off. Which makes her hiss at him....which makes him bark even more. We have to make sure they are in seperate rooms at night. I scolded him and told him BAD BOY...which worked for a few minutes...then he was out of there to search for the cat. Luckily he didn't find her. The weird thing is he gets along fine with our other cat and they even sort of play together....until he gets too hyper then she runs off.
