I travel with mine quite frequently. What I was told, is that if you are selected for a body scan you will have two choices: either send the dog through with another person (only possible if you are traveling with other people obviously) or go through the regular scanner with the pup first, put them back in the bag and then you alone will go through the body scanner. I usually travel with other people so I figure I would just send the dog through with someone else.
