Default Marking- In a girl

My 2 1/2 year old spayed female, Taj is a rescue dog. I don't know much about her history before I got her, but I do know she is all Yorkie in her attitude. Intelligent, opinionated, stubborn, funny. She has been marking a spot by the front door (there was an old pet stain from a former tenant). I have yet to catch her in the act, so I can't scold her.
She's also been very bossy lately. After we play or have walks and I sit down at the desk or sofa, she will whine at me to throw a toy for her. She won't bring it to me, she sits between me and the toy. She even barks at me, and she rarely barks- only at squirrels.
Any tips on reminding her I'm the top dog in this house?
