Sorry to hear your new pup is going through this. You might try reposting under the health and diet for more responses.

Our Ivan had this problem for most of the first year and a half that we had him. We tried various digestive supplements that are good for this problem. We also switched foods several times over the months, thinking it was food allergies. The only thing that finally helped him was a switch to a raw diet. He's been doing great ever since (about 6 months now).

If you've had your vet check him already and the fecals are all fine, I would ask your vet about tying a probiotic digestive enzyme and a little bit of pumpkin to see if that helps. Be sure you get the plain pumpkin without anything added.
