If she has a 2ndary infection, I'd really give it. An infection can overwhelm the immune system, even if it's on the skin. Did the vet say it's pyoderma (staph intermedius)?

If the vet prescribed it, I'd think there would be a reason. If you don't give it for said reason, your puppy may become even more sick.

Is there a concern you have in treating her?
