What if you leave him overnight in a pen with a wee wee pad? At least this way maybe if he has to go he won't have to lie in it. Or maybe put the crate beside your bed so he can see you and maybe feel more secure and also you would hear him if he has to go out. My first dog would cry horribly in the crate overnight and poop in it as well. It was a nightmare having to bathe him every morning but as soon as I put the crate next to my bed where he could see me he stopped crying and pooping in there.
