She is eating, drinking and acting normal other than the coughing. Each time we went to the vet they said her lungs were clear, and no temperature. I also want to know if I should get a 2nd opinion, is my vet misleading me? Should I do everything they are telling me to or should I just wait and see what the antibiotics do. I also read that KC lasts awhile in little dogs, we are going on a month right now.. I just need help and direction.
My thoughts are that she should not have been vaccinated the second time, since she was still sick and compromised.

I'm sorry you have to go through this with your puppy. I wouldn't personally worry about xrays at this time unless dr is concerned with pneumonia. This is what I would do. You will need to make your own decision as to what is best.

I'm adding this for additional information:

After exposure to kennel cough, it can take anywhere from 3-10 days before the dog shows signs of infection. In most cases, the dog will respond to treatment in 10-14 days. However, it is important to finish all of the medications prescribed by your veterinarian, even if your dog seems to be feeling better. Additionally, you should keep the dog relatively quiet and allow him or her to rest for at least 2-3 weeks after infection. Vigorous exercise or too much activity can aggravate the symptoms of kennel cough. And most importantly, if your dog has kennel cough, keeping him or her from other dogs for at least 1-2 weeks is a MUST to prevent the spread of disease.

IMPORTANT: If your dog has kennel cough, keep him away from other dogs for at least 1-2 weeks. This is a must to prevent the spread of disease.
