Regarding the food storage container, make sure it is air tight, and in a cool, dry, temperature-controlled place.

Use every single kibble in the container before refilling. Ideally, wash out the container when it is empty and make sure that it is completely dry before loading new kibble.

Sorry, I don't have any other recommendations for pet-safe cleaners. Some people have invested in some very effective steam cleaners. Bon Bon had a thread not long ago about a popular machine. Check with her. Also, no bacteria-harboring sponges!

Possible outdoor/yard triggers -- do other dogs or animals eliminate in your yard? When we were at the height of our drought, Max and Teddy shared a virus of some sort that was like a 24-hour flu. After that, I didn't allow them off of the street pavement on our walks until we had a few good rains. I also don't allow them to walk on the floor at pet stores.

Are there poisonous plants in your yard?
