I wouldn't wait it out - I would def as your vet. My sister was caring for an abandoned newborn kitten years ago and it got fleas. The kitten was so small that the fleas actually sucked too much blood from its body and it died. She was devistated but didn't know it was that serious.
When they are that tiny - fleas can be a big threat.
Sorry I don't have any advise on what to use - I've never had a newborn puppy before.
I would just ask the vet and see what they say.
