Question Separation Anxiety Issues

I have had a lot of time off this summer with my family and with our 12 1/2 week old puppy, Khloe. Other than being put to bed in her crate at night, she is with me 95% of the time during the day. Now daily chores and errands are hard to do without her responding with whining and barking. For example, as I was showering today, she was jumping to try to get in the shower with me, almost at the point of injuring herself. The summer is almost over, and I will have to return back to work, and baby gate and child proof our kitchen. Will the stress of being alone all day be harmful to her? I'm trying to get out of the house more and more so that she will adjust easier, and when the time comes, she will be left with lots of toys, and won't be left alone for more than 5-6 hours at a time. Is this common? Will she outgrow this? Is this typical behavior for a puppy?
