The size of the male wouldn't matter...you would still be breeding a 3.5 lb female...still too small to breed.
Furthermore, the size of the male and female alone means little. You have to consider the size of the other dogs in their lines as well. For all you know, the smaller male could be the runt of a litter that averaged 6 lbs.
Anyway you look at it, if she remains so small, breeding her would be VERY risky and not advised.
