I'm sure my Lexi was a puppy mill pup too.. but she did show signs of it.. Her really bad coughing when she got too excited, her heart problem and what not.. If you keep up with vet visits, I'm sure things will be ok.. and if not, at least you'll find out if it's treatable thanks to the vet visits..
I'm happy your baby has 2 great years under him though!
